Rust and sludge should not affect the measurement. The sound wave reflects back from the metal interface on the outside of the bore. If you have liners the sound waves may reflect back from the interface between the liner and bore casting, or it may not, depending on how good the liner is fitted. if you get strange inconsistent thickness measurements its probably due to this.
