So did some trial fits of my Paul Matty "big bore" manifold and Y piece of my engine with a 5 speed box. After fitting there is around 1/4"/6.5mm to 3/8"/9.5mm clearance.... any comments?

Yes, get a big piece of pipe in there and bend it.....sorry, " set it " a little further down away from the gearbox...

Brilliant !
I should have done something like that and instead only did a minimal curving, regret it every time I get out on open roads in France (legislation prescribes maximum 10cm speed breaker height, but they very often go well above that), will have to do it one day...
Also, what is inside your first box, just a drilled tube with fiber around ?

Must say that looks nice.
Looks like you modified the manifold as well to get it where it is. Does this not cook the slave cylinder as it must be right above the exhaust.
My manifold when fitted in this position has never caused me any ground clearance issues though.
thanks
