Hi Randy,
The use of the plastic clips was because they are direct inline fit so to line up male and female it was easy to drill through doorcard into door at the same time as I had to fit extra clips having split the panel. The metal ones and many others have an offset which would have really made it a geometrical nightmare.
You will doubtfully be able to get a secondary seal to work in the door window frame the gap to roof is just not consistant.
If your door gaps front /rear are good and parallel at the lower sill then yes see if you can get some movement on the window frame. You may have to have a little compromise but for sure bad if the frame damages the paint.
