I am a new S2 owner and enjoying my well sorted example, however is this a lotus anomaly ? while driving the side windows rise up significantly on their own. Also one of the windows has a crack in it I am considering to make a Leaxn replacement pros or cons ?

As the friction from the window frame seals reduces with age the windows tend to raise up with bumps and vibrations while driving so that is not uncommon. The windows have spring loaded mechanisms that are always applying upward pressure that is supposed to be balanced by the weight of the window so using Lexan to replace your cracked window will only make that window raise even further and faster. Since the windows are just flat glass I would recommend having a glass shop cut you a new one from a piece of flat automotive safety glass using your cracked one as a pattern.
