If there is a 'long pedal' which goes a long way before it is firm - and is shorter on the second pump, then you probably have something knocking the pads back. The first push gets the pads back in contact with the disc. Most likely cause is runout in the discs.
If you have a servo, it can sometime exhibit similar symptoms - but if you have just changed the discs, that would be my first area to check.
