ive got two new cylinders to swap in butthey have teh incorrect rod arm.. is it just a case of popping out the existing and swapping over to my new cylinders ... ?
Yes.
And keep the old cylinders so that you can learn how to take them apart and change the seals (it's easy). The chances of both the new cylinders having seals that don't fail after a few months is low.

Yes, for a RHD car I'm sure it's not fun. Easy for a LHD car! I changed my master cylinders a few years ago and had to replace the seals on the brake M/C within a year. The brake fluid (DOT 4) rotted them and turned black. I used NewOldStock Girling seals obtained on eBay, which have been fine.
I had to use the piston from the old M/C because the seals were for an original type M/C piston while the replacement M/C piston had a slightly different seal size/layout. I don't remember the details. Anyway, keep everything!
