The engine height looks fine to me. Not sure about the radiator though?

Fit the bonnet. You may be pleasantly surprised!

Be careful that the Rad Cap doesn't touch Bonnet and set Rad as low as possible.

I had similar issues. No gearbox mount spacers. Added some in and that went a long way to correcting the bonnet clearance.
