Its one of those technically possible jobs to do with the pedal box on the car but will probably take as long as just to get the pins out with the pedal box on the car as removing the pedal box and changing them on the bench.

To remove the pedal box you'll need to remove at least the airbox to give you the require space to rotate the pedal box out (still very tight) once it unbolted from the footwell. It's all fairly straight forward disconnect cables/lines/wires, unbolt and remove type job.

Personally I'd consider just re-building the masters but whether that is sensible will depend on the condition etc.

There common mod to make hole in the top of pedal box that gives direct access the the pins/rod in the pedal box. So worth checking your car has this or not. If not consider doing while you have the pedal box of the car. You should also consider some re-enforcing brackets under the fitting nuts for the pedal box, so spread the load across large area of fiber glass. I used right angle aluminum for mine to create winged rectangle re-enforcing bracket.

Thanks for the advice and will tackle the removal this weekend

One question you suggest cutting holes in the peddle box to gain access in the future, can this be done with it in situ thus negating its removal?

Possibly but there is a huge amount of clereance under the top to the pedals. So I'd recommend removing it first. Will also give you chance to remove the pedal and re grease the shaft etc
