S3 power window adjustment

I did a search on this and couldn't find anything.
I am installing the windows according to the Buckland instructions. The problem I have is when I have the window set so that it will move to the full up position, it stops about 1/2" above the hard stop at full down. At the full down position the cable exits the drive pulley at the 12 o'clock position. At the full up position the cable exits the drive pulley at the 2 o'clock position.
I can't see how moving the window is going to buy me anything other than robbing Peter to pay Paul. If I move the window down much at all, it won't seal in the full up position. I am using the original parts and cables. The only thing I noticed that was funny was that the cables seem to be too long.
Any insight will help.
